It's hard to find someone who still remembers that game. It's a shame modern incarnations play almost nothing like the first two games.

The Legend of Zelda: Ocarina of Time
Deus Ex
Pokémon up to and including the second generation. I found it particularly fun to figure out the memory layout and the representation of objects in the inventory. TGB Dual still has the best memory editor I've ever seen in an emulator. Only ZSNES comes close.
Duke Nukem 3D
Quake 3 Arena
Half-Life *
Honorary mention to Portal, which, although great -- indeed, one of the best games I've ever played -- it's too short to be in this list.
