Why isn't there a computer whose operating system is a Java
Virtual
Machine? In the past all JVMs have had to waste processing time interfacing with the platform's native code. What if it was the native platform in the first place?

There are CPUs capable of executing Java bytecode, see Java processor.
Dalvik is also sort of related.
